چکیده

Contact matrices provide a coarse grained description of the configurationω of a linear chain (polymer or random walk) on Z: Cij (ω) = 1 when the distance between the positions of the ith and j th steps are less than or equal to some distance a and Cij (ω) = 0 otherwise. We consider models in which polymers of length N have weights corresponding to simple and self-avoiding random walks, SRW and SAW, with a the minimal permissible distance. We prove that to leading order in N, the number of matrices equals the number of walks for SRW, but not for SAW. The coarse grained Shannon entropies for SRW agree with the fine grained ones for n 2, but differs for n 3. PACS numbers: 87.10.+e, 05.50.+q

An Information-Theoretic Perspective on Coarse-Graining, Including the Transition from Micro to Macro

An information-theoretic perspective on coarse-graining is presented. It starts with an information characterization of configurations at the micro-level using a local information quantity that has a spatial average equal to a microscopic entropy. With a reversible micro dynamics, this entropy is conserved. In the micro-macro transition, it is shown how this local information quantity is transf...

Multiresolution Modeling of Semidilute Polymer Solutions: Coarse-Graining Using Wavelet-Accelerated Monte Carlo

We present a hierarchical coarse-graining framework for modeling semidilute polymer solutions, based on the wavelet-accelerated Monte Carlo (WAMC) method. This framework forms a hierarchy of resolutions to model polymers at length scales that cannot be reached via atomistic or even standard coarse-grained simulations. Previously, it was applied to simulations examining the structure of individu...

Systematic and Simulation-Free Coarse Graining of Multi-Component Polymeric Systems: Structure-based Coarse Graining of Binary Polymer Blends

We proposed a systematic and simulation-free strategy for the structure-based coarse graining of multi-component polymeric systems using the polymer reference interaction site model theory, and as an example applied it to a simple model system of binary polymer blends. Our structure-based coarse graining ensures that the original and coarse-grained (CG) systems have the same intraand intermolec...

A coarse graining method for the identification of transition rates between molecular conformations.

The coarse graining method to be advocated in this paper consists of two main steps. First, the propagation of an ensemble of molecular states is described as a Markov chain by a transition probability matrix in a finite state space. Second, we obtain metastable conformations by an aggregation of variables via Robust Perron Cluster Analysis (PCCA+). Up to now, it has been an open question as to...

Systematic Coarse-Graining of Microscale Polymer Models as Effective Elastic Chains

One of the key goals of macromolecular modeling is to elucidate how macroscale physical properties arise from the microscale behavior of the polymer constituents. For many biological and industrial applications, a direct simulation approach is impractical due to to the wide range of length scales that must be spanned by the model, necessitating physically sound and practically relevant procedur...
